Sometimes Windows Offline Files synchronization can get "confused" and you need to force it to re-sync totally. To do this:

Create a DWORD registry key called HKLM\Software\Microsoft\Windows\CurrentVersion\NetCache\FormatDatabase
and reboot. The value of the registry is ignored. WARNING: all cache files will be deleted, and unsynchronized data will be lost.
